I think I was able to fix it by installing everything with the 2.49 version of Weidu. Anything getting automatically upgraded to 2.51 in a long load order is clearly causing problems. I'm gonna try do a EET install today with a ton of quests mods and see if that fixes it, it has for installs on the individual games. Of course, since SCS comes last, you don't know if you've just wasted 90 minutes until the very end of the process.
